Mojang has had alot of problem's in the past but buying out bukkit! That could be the worse.
Please tell me minecraft can get threw this struggle!

This is not the end of Bukkit.
Dinnerbone will continue the Bukkit project until an official API is released.
Also, Mojang has owned Bukkit for about 3 years now. They bought when the hired Dinnerbone, Grum, EvilSeph, and some other guy. EvilSeph stepped down when Searge (creator of MCP) was hired by Mojang, and continued to develop it on his own.
The only reason this is a big deal is because Mojang got all pissy that EvilSeph discountinued a project he didn't own.
In the end, Bukkit will still exist, Spigot will still exist, servers will still exist.
Dinnerbone will continue the Bukkit project until an official API is released.

But won't that effect the creation of plugin's? And the loss of some?

Dinnerbone was one of the original developers of bukkit, I am sure he knows what he is doing and what bukkit users want.
