I use MongoDB.
Tried using MySQL but I could never fluently learn it. I would always have to either look up examples or copy code from other projects.
With MongoDB I was able to recreate a site of mine in under a day. (Meaning I learned it and can use it pretty easily)
But really it's your choice.

KpfsPick one that you find easy to use and if your comfortable with one of those databases that is all i have to say.

If your making a plugin ("developer" question) and wondering which one it should be compatible for, the answer is most certainly MySQL. Its the one that everyone is familiar with and everyone uses. Its the one that hosts provide and the one that nearly every other plugin uses.
If your wondering which to use for your server - neither. I just finished writing a long blog about whether servers should use MySQL or not. Here is a snippit:
MySQL is efficient because of its ability to transfer large amounts of data at once and write data very fast. The benefits of this do not take place until the server's internal drives are not able to write any faster and too much data is being transfered. Until the server maxes out the speed of its internal drives it will actually be more efficient to use them because its immediately available to the server and does not require another data transfer over the web. Small servers (anything under 30-50 players) should use internal drives and avoid MySQL

Quite frankly I don't even know what MongoDB or RethinkDB even are so I just voted MySQL (it's really good anyway). lel
