For the record, JavaScript is a form of code that allows you to manipulate HTML components.
I.E: Buttons, Slideshows, Things that get toggled on a page, etc. I didn't get that into HTML.

I just checked it out. Code Academy does NOT teach Java. It teaches JavaScript. Totally different. NickBrick if you have been reading the comments from the people trying to help your question would have been answered a few days ago.
Where you can learn java:
Google "TheNewBoston Java tutorials"
Google "How to make a bukkit plugin" (The Bukkit Wikki will pop up as a result. Click it and in the beginning of the tutorial there will be about 5 sites where you can learn Java.)

If you're not willing to purchase anything you have 3 choices. It really depends on your learning style. For me a book worked the best but since that costs money the closet thing to it is tutorials.
Videos:
Pros:
- Free, Easy to get support on if you're having a problem
Cons:
- Most of these people may accidentally leave out details or info, difficult to go back and find something if you're not understanding it, and you go at the creators pace and not your own
Online Tutorials
Pros:
- Free, usually pretty well written
Cons:
- Require the internet at all times
Online websites that give lessons
Pros:
- Usually work well for people who want it to be completely hands on
Cons:
- Most of the better ones cost money, and it requires you to be on the internet at all times.

I am personally learning right now using Java A Beginner's Guide 5th edition by Herbert Schildt. I used it because of the fact I find it difficult to learn through videos and on online tutorials and instead opted for a book because it explains everything thoroughly and you can view reviews from other users.

I made a super complecated mod with out knowing a lock of Java, that is the best way to learn.

Take up a few Java lessons from TheNewBoston. He does teach some pretty minor bad habits if you're going to end up coding major games. However, for a simple plugin his bad habits won't really affect you're code.
Example: He makes classes that start with lowercase letters. A class should always start with an uppercase letter.

I know you can use eclipse. That's what I use for my plugins. You can get the Jee or the Jre. (I'm not 100% sure if that's exactly what they're called as I downloaded them over half a year ago.)
