Basic commands such as /help are not working for players who arent Op's on the server.

The above again begs the question of a plugin list.
"/pex group default add essentials.help" is useless if the OP doesn't have PEX.
The OP hasn't even responded for a while now, so I don't suggest spending more effort until the OP spends a little more effort or gives a status update.
