Hi, my name is darksix360, and I am here to help you run and operate your server as well as you can! It doesn't matter if you already know the basics, or are a complete beginner, I think this will help! Enjoy :D! (open the Part 1 to see the rest of the info)

Part 1: Where do I get the server?
The server file is available from minecraft.net, and once you're there click the Download button. undefined  Once on the download page, at the bottom you will find a title saying 'Multiplayer Server'. Underneath this there is a download link that says minecraft_server_1.7.9.exe. undefined Click this and wait for it to download. Then find the file in your downloads folder, and put it in a new folder called 'Minecraft Server'. undefined Double click the application,and you will find a window that opens that looks like this. undefined Just type /stop into the bottom right for the moment, and your set!
Part 2: Basic Server Information
Now that you have your server downloaded, you might want to change the settings! In the server folder now, you will find a file called server, but it is a 'properties' document. undefined Open this, and you should see a lot of text all with equal signs and stuff like that. Don't worry though, it will all make sense soon. First and foremost, to change your world save you need to find the line that says 'level-name=world'. And in your server folder you will find a folder called world. This is because when you ran the server, the server made a world called 'world'. undefined If you want different worlds, in order to tell it to load/create a world with a different name, just change the 'world' section to whatever you want the world to be called, or whatever the existing world is called, and save it. Then when your server is running, it will load that world!
Now on to turning certain things on and off. there are several things that can be turned on and off by typing 'true' or 'false' into the section after the = sign. If you want it to be on, type 'true', if you want it off, type 'false'.  The few you will need to use most often are; pvp, enable-command-blocks, spawn-monsters, and spawn-structures.
pvpWhen true, allows players to hit each otherWhen false, doesn't allow players to hit each other
enable-command-blocks
When true, allows command block commands to be executedWhen false, doesn't allow command block commands to be executed
spawn-monsters
When true, allows monsters to spawnWhen false, doesn't allow monsters to spawn
spawn-structuresWhen true, allows structures to spawnWhen false, doesn't allow structures to spawn

There is a short table of the commands and what they do. This section informed you on how to run your server without much flair, but still efficiently.
Part 3: Advanced Server Information
Now your saying, "I came here for the advanced stuff" well, here it is. These are the advanced settings that you can change to perfect your server usage. I will just include a table that explains many of the server settings and how they work. Also, many of the server settings here are not just 'true' or 'false', and they use an input that could be anything. Here are the 'true' or 'false' settings:
allow-nether
When true, allows players to go to the netherWhen false, doesn't allow players to visit the nether
announce-player-achievementsWhen true, announces all player's achievements in chatWhen false, only announces achievements to players that achieve them
white-listWhen true, checks usernames against names in whitelist document. If username is not on the document, it denies access to the serverWhen false, allows everyone onto the server
online-modeWhen true, checks incoming player's accounts for online credibility (I recommend always having this true)When false, doesn't check whether the account is a legit one (used for letting cracked accounts onto a server)
hardcoreWhen true, makes the world a hardcore one, and upon player death, bans the killed playerWhen false, makes the world a default one, allowing for as many player deaths as you like

And here are the commands that take an input that are not 'true' or 'false':
op-permission-levellevel-seedserver-ipmax-playersdifficultymax-build-height
Takes numbers 1-4,
1.Only allows ops to break blocks in spawn protected areas
2.Ops can edit command blocks and use basic commands
3.Ops can use /ban, /kick, /deop, and /op
4.Ops can use /stop (stops the server)
Takes any seed you would put in a minecraft worldTakes an ip that you want your friends to connect totakes a number, that is the maximum number of players on the server at one time0.Easy
1.Normal
2.Hard
Takes a number and makes it the maximum build height for that world in blocks

Phew! That's a long list, but those are the more advanced server commands! Read on to add some flair to your server!
Part 4: Adding some Flair!
So now that you know all you need to know for running the server, you should know how to add some cool features to your server too! Below is a table with all the commands, what to put into them, and what they do!
motdspawn-protectionresource-packlevel-type
The description under your server name in the multiplayer listHow many blocks from spawn in a radius cannot be broken by non-opsThe resource pack that users are prompted to download and use when joining the serverThe type of world (Superflat, Default, etc.)
Just enter what you want it to say :DEnter the amount of blocks you don't want broken by non-opsJust put a location reference to the resourcepack you want to use by finding the texture pack, then right-clicking it (it must be a .zip,) and then saying "copy address" and pasting thatjust type the following
DEFAULT=Default
AMPLIFIED=Amplified
LARGEBIOMES=Large Biomes
FLAT=Superflat
And finally, what everyone wants, an icon! Icons were added recently, and all you need to do for it is make an image that is 64x64 pixels. Then name it 'server-icon', and then put it in the server folder, and you're done!

I really hope you enjoyed this tutorial and that it can help you guys with your server running! Please diamond, favorite, and subscribe if you enjoyed, it's free, and it helps to know people like my content! Thanks again! Bye :D!

Disappointed that it's only a guide for vanilla and nothing for Spigot or at least Bukkit. Still well written, though.

Sorry about that :( maybe I will do a Bukkit one in the future, because that is the one I am familiar with. But even so, thanks :D
