Ender dragon.
You have to mine and build to get to the crystals before slaying it, making it a well fleshed out battle that encapsulates minecraft better. It also has its own area, so it won't fly off into the distance while your trying to kill it.

I choose The Wither is best MC Boss because The Wither is stronger, more accurate, and faster attack than Ender Dragon. And Elder Guardian is Most rarely to find because it's be difficult to find and rare.

The with is the most fun to fight due to the explosive heads it vomits.
