Personally, I have always worked with PEX, but either one is fine.

Groupmanager is more simple but is really glitchy when using multiple worlds and doesn't have as many features as PEX.

Never ran into that issue, actually found it easier to use as you can easily have per world ranks/permissions. To each their own though, it's like asking what truck is the best.

Personally hate PEX, would strongly suggest GroupManager.

There are quite a few permissions plugins out there that allow you to make ranks/groups, most well known ones are: GroupManager (http://www.spigotmc.org/resources/groupmanager.23/) and PermissionsEx(http://dev.bukkit.org/bukkit-plugins/permissionsex/)
