This is a common red stone problem having 2 switches activate the same thing. And is one i reccomend everyone should know how to fix, along with turning buttons into leavers. Basicly to solve this problem you need to build an XOR gate. which is a gate that switches the output every time one of the inputs changes.
You can look it up on google images just search "XOR Gate minecraft"

This gate is very easily hidden underneath most structures.
