You just texture them ... If you mean like, some cobble is cracked and the mobs have a few different textures, that's a optifine/mcpatch feature ... I think somewhere on MCF (minecraft forums) there is a great tutorial, but I can't remember

Well, it's kinda simple, either way. Are you asking how to use the alternate textures, or just how to make them?
