I'm wondering how does someone make a skin like https://www.planetminecraft.com/skin/red-and-black-optical-illusion/ ? I am thinking of making a skin like it of my own

While I'm not the biggest fan of people making these skins, I will at least tell you how to do it.
It making use of the second layer so that some pixels are partially covered up. In this case, it is like a checkerboard; the red and black alternate to create the pattern, then the red is covered with the same black as used on the base.
This theme has many other ways you can use it, for example making slim lines on skins so simulate closed eyes.
