Paint.NET. You can apply shading templates, add noise, all that good stuff.

I use both Paint.NET and Photoshop. Then I realize I can't shade and have no artistic ability so I use the Recycle Bin.

Photoshop is overrated, it has all the tools Paint.NET has, but makes them harder to use.

I would probably use Skin Maker/SkinCraft, Or NovaSkin

MCSkin3D would be what I'de use if I actually made skins :p
But Photoshop, Gimp and Paint.net are good alternatives because of all the extra utilities they have.
