While I admittedly haven't watched Madoka Magica, I do know how the cute art-style and dark nature of the story itself really do clash.

I have watched a couple other "dark magical girl" anime though. The clash between "cutesy magical girl" and "real threat of death" makes a very interesting story for sure.
