I normally use Gimp as a starter for what colors look nice together and a sketch of what the character looks like and then I add shading. Then I open a 64x64 Minecraft skin and put the lightest and darkest colors of things like skin hair eyes .etc. I open MC3D import the 64x64 png file and start making a skin.
