Before reading this, I just want you guys to know that this is a theory. Please don't take this seriously, thank you :D
To begin this, I will talk about Minecraft Story Mode, some of you may know this, some of you don't. In the end of part 5, Jessie and the group confronted a hall of portals, which leads to many places. Then in part 6, they went to one portal, lead them to a place, seems like the OverWorld but it is not. That place has two moons, therefore, we can conclude that they went to another planet. Why is this important? Well, what if I say that the Nether Portal is one of the hall's portals? Don't worry, I have gathered some evidence, the Nether Portal needs flint and steel to be able to work, so do the other portals. So there is that, but why can we only find ONE portal and doesn't need enchanted flint and steel to activate it? Because, maybe the Nether is close to our planet so a normal f&s would be fine, unlike other worlds which need enchanted f&s. As you may know, Nether is a place full of lava, guess what planet is near to us and firery...Yep, the Sun.
Some may ask, if Nether is the Sun, why does it have mobs that relate to our? Back at it with Story Mode, they mentioned ancient builders, they're the ones who built portals and went to different worlds. When they came to the Sun (which they named it "Nether"), they started to bring some mobs to test the living conditions. After a while, things did not went well, the mobs they brang got infected by the extreme radiation, made them change their features. However, when going further to the theory, I found out that only one mob changed, that is the Slime (changed to Magma Cube). Let's look at the mobs in Nether: Ghasts, Blazes, Wither Skeletons, Magma Cube, Zombie Pigman. Three of them are from the Sun (Ghasts, Blazes, Wither Skeleton), curious? Two of them have ability to shoot fire, which our mobs don't have. Thus, the radiation can only changed mobs' features, not gave them magical abilites. Wither Skeletons, you might think that it was changed from normal Skeletons, but nope, to summon the Wither, you need Wither Skeletons' heads (Also, the Wither is from the Nether too because we can only get soul sands from there), so their origin must be the Nether or else it would not make sense. And not only mobs changed, mushrooms did, too. The builders maybe also brang mushroom with them, and only some of the mushrooms got infected, created the Nether Mushrooms, some still stayed the same. Zombie Pigman? It might very well be the genetic creation of the builders. The radiation couldn't infect them somehow, so they're just the same.
Next I'm gonna talk about Nether Fortress, when things get to messed up, and the ancient builders can not fight the mobs of the Nether, they built a fortress in which they can be protected and do some experiments. That explains why you see Nether mushrooms in the fortresses, they observed them. Then when the mobs invaded the fortress, they can't do anything but to leave. I think this is the reason when you go to the Nether, you see no one.
