So they cannot be generated as a papercraft...

Not being able to papercraft is not suppose to happen, or at least I think so.
The merging of skins came way after the papercraft API was hooked up.
Such a small amount of users actually click that button that they have have just forgot to change it.
Download the alternate skin PNG and upload it manually for now.

What, if someone wants all of their skins possible to generate as a papercraft?

You can upload a copy of the skin you want to use to their generator on their site and print it from there.
