Trying to get rid of a large chunk of world?

Easy enough as the title says. I'm trying to figure out how to get rid of a chunk of blocks in one of my maps. Before anyone says just use a lot of TNT, I need it to be a clean clearing method. Is there a command that I could use or a better way of doing it?

use the /fill command or MCEdit!
World Edit Mod, that or hand terraform otherwise :/
