History
During the events of the Mega Man X series, Mega Man X put an end to the Maverick and Elf Wars (two worldwide conflicts). However, the Neo Arcadian Central Council was thrown into chaos since X eventually had to physically use his body to seal the Dark Elf away and his Cyber-elf form was nowhere to be found. As an emergency remedy prior to the events of Mega Man Zero, a brilliant scientist named Ciel designed and built Copy X, a supposedly perfect copy of the original.
The only problem facing them was this new copy, not having any of the battle experience or memories of the original (or the 30-year testing that Dr. Light put him through to ensure a correct perception of justice), was thus fairly naive in his thought processes. With Neo Arcadia facing an energy crisis while the Reploids increased in number, Copy X decided that Reploids were at the heart of the problem. So began Neo Arcadia's "iron-fisted" policy of justice in which Reploids were mercilessly executed and branded as Mavericks without cause or provocation in the events of the first Mega Man Zero game.
In response to Copy X's brutal extermination of the Reploids, Ciel and numerous other Reploids left Neo Arcadia to form a Resistance movement. Neo Arcadia's policy continued into the Megaman Zero games, where the Resistance stumble upon the ledgendary Reploid Zero. Copy X serves as the final boss of the first game, where he is defeated by Zero atop Area X. Copy X later returns as a puppet of Dr Weil, serving as the mid-game boss of Megaman Zero 3.
Design
Copy X is supposedly a perfect replica of the original Megaman X (albeit with typical Megaman Zero style changes), however there is some inconsistance in his in-game depiction, most notably the difference between his sprite:

Note the lack of red orbs in the sprite. Another peculiar difference between Copy X and the original X is the red eyes, usually a key feature of Maverick reploids (but then again how else are you supposed to tell them apart).
I've been using mostly fan art for reference here, while making some of my own alterations to try and incorporate the helmet
design depicted in the mug shot:
