it your permissions file make it so nobody can use the command /op in game so disable the line - bukkit.command.op.give and its makes it so only console can op.
Try deleting your minecraft folder and then try updating, still if not re-delete your minecraft folder and launcher and re-download it from minecraft and try selecting force update under options.
