Squidward runs from Spongebob and Patrick because he wants to play the clarinet, and not go jellyfishing.
He accidentally freezes himself, only to be unfrozen in the future, two thousand years later.
Then, Squidward takes a time machine to the stone age (along with the idea of jellyfishing) where he shows SpongeGar and Patar how to jellyfish.
After the whole void incident, he goes back to the present where jellyfishing was passed on, and where Squidward had left off. (Give or take a few hours... or days. I don't know, ask Squidward.)
