PermissionsEX doesn't work unless I reload it

So as said in the title, Pex or PermissionsEX doesn't work until I reload it after each restart. I have no idea why, it just recently started doing this and it is very annoying. Does anyone know what might cause this?

Step 1:
Don't use PEX
Get GroupManager and convert your PEX files using http://convert2gm.chrisgward.com/
Everything should work perfectly then.
