I use four/six colors for every color I need to use in my skins, and then just apply them (You can most of the time still find those in the top left corner). If you look at most of my skins you can see they have very similair shading.
Other then that, I mainly just try what looks good :P

It was inspired by how Drazile12 shades his skins, as you might have noticed.
