Texture pack integrating with default?

So like any other Minecrafter I had installed a texture pack and somehow it integrated some textures into my default texture pack. I have deleted my entire .minecraft and force updated and lo and behold when I made a new world...Voila! Still non-default textures! I would really appreciate help as its getting very annoying and I don't even know what to do to fix this anymore. Solutions and advice are very much appreciated. Thanks!
