im hosting a realm and used a one commandblock waypoint command
now i cant get rid of the waypoint

If the wapoint is an entity, stand next to it and type:
/kill @e[type=!Player,r=2]
/kill @e[type=!Player,r=2]

i already got rid of the command block i only need to get rid of the waypoint wiich isnt going away for some reason
