the 1.6.2 jar stays where it is, when you decompile MCP automatically downloads the 1.6.2 jar that you modded with the modloader, from your .minecraft

Makes perfect sense, Okay to setup MCP you do this:

Open it,
Open the jars folder and place minecraft's 1.6.2 server jar inside NOTHING ELSE
Open up your version folder located in .minecraft
Inside the versions folder find the 1.6.2 folder which holds the jar for it.
Install modloader or forge in the way that you would treat this 1.6.2 jar as the old minecraft.jar
After you install it, go to MCP again and click decompile
This will automatigically download the 1.6.2 files from the versions folder with modloader inside because you had previsouly installed it
New folders will appear, the workspace you want to select when opening Eclipse si the folder named eclipse inside mcp.
