Going by that list of plugins, permissions would be dependent on what type of gamemodes you are offering your players? Survival? Creative? Or what? From there, you can simply Google the list of permissions for any plugin you have listed and use what you wish your players to have. You'll always have the ones that ask for /OP so they can 'help you' but don't...unless you want to lose your server!

I've seen that on my massive cathedral build on the outside of it. It is a lighting issue and sometimes placing/replacing a block in the affected area will get rid of it, or even dropping a torch. And sometimes it won't go away. By the way, I'm running a custom self-made reworked version of FlowsHD, so just know that you aren't crazy!

Have you tried updating to the latest version of Java? I would give that a shot first and foremost. Secondly, check that your graphics drivers are not in need of an update, and thirdly, check Windows Update (assuming you're on Windows) for any updates that did not automatically install.

Lastly, I would try uninstalling Minecraft and reinstalling altogether. Make sure to save any folders you may have such as 'saves', 'resourcepacks', 'mods' and of course the file in the main folder called 'servers.dat' as this contains the list of the servers you play on.

You could try rebooting your modem and/or router. I haven't encountered any connectivity issues to the MC servers today, but you can always check if their services are actually down here: http://xpaw.ru/mcstatus/.
