It's not transparent actually. I can see why you thought so though. (weird colors) As for transparency on skins, I don't think there are editors for it. You can get programs like Photoshop or GIMP though, with the transparent pencil. It's against Planet Minecraft's rules to use transparency on the base layer of the skin, so make sure to only use it on the armor layer.
