Scoreboard is really easy once you have learned of it but today i'm gonna show you how to separate teams.
-The first step is how u make a team simply just do this on the chat menu /scoreboard teams add Team
example u wanna make a BlueTeam u will do /scoreboard teams add BlueTeam
simple as that

-The second step is recognizing your own teammate by giving each team a designated color just simply type this in the chat menu /scoreboard teams option BlueTeam color Color
example u want BlueTeam to know their allies now you are going to type this /scoreboard teams option BlueTeam Blue
Any color you want, you can see all the colors possible to be in this link : http://www.minecraftwiki.net/wiki/Formatting_Codes

-The 3rd Step is preventing other players from team killing just simply type this /scoreboard teams option BlueTeam friendlyfireTrue/False
example u want BlueTeam from killing their teammates simply type this /scoreboard teams option BlueTeam friendlyfire false

True- If u want them to continue killing themselves
False- if u want to prevent team killing

-The 4th step is seeing your invisible teammate, u might know of a map Ghost Squadron made by Sethbling now ill show you how he did it just simply type /scoreboard teams option BlueTeam seeFriendlyInvisibles
example u want BlueTeam to see their invisible Teammates simply type this /scoreboard teams option BlueTeam seeFriendlyInvisibles true
True- if u want them to see their invisible teammates
False- if u don't want them to see their invisible teammates
