I'm working on my first texture pack, and I've run into an issue. I tried retexturing the "grass_side_overlay" and instead of overlaying over the grass side texture, the supposed-to-be transparent part registered as white (pictured below). I want to know how to fix this so the grass shows over the dirt and the dirt is not discolored. Please help.

Use the Magic Wand tool to erase the (half)transparent part, beacause Grass block doesn't support half-transparency.

What program are you using to create the textures?

If you open the texture again, is it still transparent? If it is, I'm not sure what the problem would be, but it might be useful if you uploaded the texture somewhere so that other people could experiment with it.

you will need to save your overlay as a png, and "erase" the part you want invisible. I use paint.net for this. Hope this helps!
