Problem creating my resource pack!!!

So I've started making a resource pack as a personal project of mine, and I have a problem. When I made my grass_side_overlay texture, everything that I had made transparent is now black!!! Please help!

What art program are you using to create your pack?
What about X-Ray Packs?
Transparency only works on transparent blocks (e.g. Glass, fence, doors, etc.) and not solid blocks (e.g. Stone, grass, tnt, etc.). I remember I once tried doing that once with tnt, because I was trying to make it look like C4 (As you can imagine, the transparent parts turned out black). An alternative would be to make a 3d texture for it.
