Texture Pack Problems need help

Ok, whenever I patch my with MCPatcher, everything changes except for water and lava, like when I use Misa's the water and lava are just 64x64 versions of the default textures. Any help would be greatly appreciated, and thank you in advance

Click on the "Options" Tab > and make sure that Water and Lava have "Custom Animated" selected. Then, scroll down a bit to where it says "Custom Colours" and make sure everything is ticked. Then, patch Minecraft.
