If flys did not exist, either something would have to evolve to fill those roles (likely) or the ecosystem would have to adapt to do without (less likely); either way one is likely to end up with a fly or fly-like critter.
If this is taken as a reference to the promissed MC fireflys: yes they should have been added, the fact that some species of frogs can't eat some species of insects is a foolish reason to restrict content in a game that already includes a great many fantasy elements.

From a quick google search. It seems like flies are actually beneficial for the environment! Apparently they are useful for consuming decaying matter. If they were to go extinct, then it could cause some issues.
Although mosquitos on the other hand, I don't care what they do for the environment. They could go extinct.
