Armor values missing
In my server all of our armor values have gone missing on our armor (1.12.2)
Putting on armor gives no armor points

I'm not sure I follow, how did you come to that conclusion? Because your screenshot shows something different. If you look at the bottom you'll see the armor value being a bit filled up, consistent with only wearing pants. Next the pop up also clearly mentions the +2 armor value for the chestplate.

In the screenshot I'm hovering over my old armor that I enchanted, the armor value is clearly missing but the armor TOUGHNESS is still there
In my armor hotbar I spawned in diamond leggings and those DO have armor value, which is why it shows those armor points

Okee, I definitely agree that this looks odd. First: disable your resource pack, relog and see if this changes anything. I really doubt it but you shouldn't rule it out.
Second: If you have creative / op mode try placing your items in your hotbar, press c-x (where x is a value from 1 to 9) and then log off. Go into a single player creative world, press x-x (where the 2nd x is the same value as you used before). This should call up the armor you saved in your toolbar. Check if the same thing happens. If so then it's probably something going wrong with the items (most likely a plugin going haywire). But if everything is normal then it's simply a cosmetic issue.
If the problem does persist then save your single player world and consider studying your inventory with MCEdit. This might give you some more clues as to what is going on.
