MCEdit for singplayer commands mod is safe if that's what you are talking about. You just need to open the compressed files and move them to minecraft.jar - Simple!
Thing to note though is you always need to use the Relight feature before you save and quit or you can have a serious light issue that does not resolve easily. (Speaking from previous experience)
If you arent sure ask sethbling http://www.planetminecraft.com/member/sethbling/
Mcedit is fully safe if you do use it on a map. You can go into your saves folder and find a folder called #MCEDIT-TEMP# something like that
It can only mess up the saves that you open with it. And only in 2 ways. 1 is if you run the same save with MCedit and Minecraft at the same time. The other way is that you can replace entire chunks just like building blocks. In that sense YOU are the one messing up the world, which is a term that changes depending on viewpoint. Really it isn't messing it up, just not the way others might want it.
MCedit is designed to work on any version of Minecraft, whether it be forward or backward from your current version. It even works with mods too! MCedit is fully capable of running 1.6 snapshot worlds, and you don't need to update MCedit very often. In fact, the creators of it hardly even update it anymore it seems. But that doesn't mean it isn't a powerful tool. I use it all the time to clean up messes from huge redstone build I use. It is fully capable of selecting, copying, and finally pasting ENTIRE worlds into one.
So, in short, MCedit is a safe, powerful, and up-to-date tool. It is a great resource in general.

the only way it can mess up your minecraft single player map is if you have mcedit open editing your world while your in the world on minecraft
Mc edit is a program that runs separately to minecraft, it's not like a mod at all you don't put the contents in of mc edit in minecraft at all. So no it can't mess up minecraft as it isn't doing anything to change it. As for your worlds the only way it can mess up those is if YOU mess them up while using it (example-you delete chunks you didn't mean to) You don't need to update mc edit after every minecraft update.
If you do mess up while using mc edit then you can undo your change or exit out of mc edit without saving
Also, you can run minecraft and mc edit at the same time, however you can't open the same save in both minecraft and mc edit at the same time.

It can't damage your save. The only way it would do that is if you run MCEdit and Minecraft at the same time.
Nope, as of 1.3.2, (As far as I'm aware) you can have Minecraft open, but not the world.
As far as I know, MCEdit is a separate program. You could always back up your MC folder if you're worried.
