As many has said: Depends on what you want,
Towny: Has alot of features for giant towns but is hard to configure.
Factions: Pretty simple commands and configuration and good for small hubs.
Choose Towny if u want a more advanced one and is planning on having maybe 5 big towns, choose Factions if u want a more simple one with alot of different factions.
A little note: Towny is more controlled by mods where Factions is more community controlled

Factions is a LOT easier to configure, thats why it is widely used.
Towny on the other hand, is for expert coders only! Trust me its a pain in the butt.

Factions , Great for PvP servers.

Depends what you want, Towny is more fun for large groups when you just want 2-3 nations with cities inside them, Factions is more fun if you dont mind half a dozen of them or more with just 10-15 players each.
The latter is more war-focused however, but it also spices things up with alliances being made and broken, it makes things more dynamic, Towny feels a bit more conservative if you prefer things being more stable.
