My host now provides Minecraft servers, so I had them put it on our machine. Right now its a pretty stock server. A few questions, it has no plugins at the moment. I'm not sure what is part of a plugin and what is part of the default server.
Have some trouble researching at the moment as the minecraft wiki is offline for maintenance!
First, even though I have a MOTD set, it does not display when I login.Usually when I connect to the server I see it pop up.
I've noticed I cannot do things I've done on other servers, like when I come on and type in /who and when I die I cannot type in /back to find where I died to retrieve my items.
Any help on the MOTD for starters?

Hey guys, anyone know whats the best practice with the /help command?
When I login I see a bunch of pages on our server when I type in /help, I just assume not show all the commands people dont have access to.

essentials groups? Dont do that...tghats gruopmanager, its built in...It's losing support rapidly because its being outdated. Ignore it and download permissions, its lightweight, and very heavily supported. If youve already made a group.yml and such, just copy them over to the permissions folder

I've actually started with downloading the entire server locally to my laptop, and running it there, testing it, then learning a bit more.
Got the live one up to speed.
Next step is adding essentials groups.

Also, the command to change the spawn is /setspawn, not /setspawnpoint
To update all you have to do is get the latest build and change your SNAPSHOT.jar to the new SNAPSHOT.jar. Some plugins may be broken, but i find that most are fine.

OK, I'm feeling rather comfortable now, we've got a server running, we've got some plugins running, we're having fun, discovering new things, but now a new step is here in being a minecraft server admin.

What should I do? Back up the world first? Whats the best way to back up the world? Go to my web servers panel and zip up the folders: (my world) and (my world)_nether?
Will all the plugins now break?
What sort of head ache, the first time around updating a minecraft server am I looking at here?

Just make a copy of your world folders. Yes, all the bukkit plugins and bukkit itself will break until bukkit upgrades to 1.7
Guys we're cooking with gas now, all seems to be where I need now. I found a spawn tool and it worked.
Not sure I like the world that was made for our server though. Maybe a different seed. Have to ask the host guys how to address this.

Thanks guys. I've got essentials, and worldedit installed. Its all pretty much fun and good to go for us as is now.
Only problem is changing the default spawn point, so I'll have to work through figuring out how to do that. I thought essentials did it but setspawnpoint doesn't seem to work.

First off, Essentials http://forums.bukkit.org/threads/gen-sec-econ-tp-admn-essentials-v2-3-a-collection-of-useful-commands-and-features-860.15312/ it's probably the most used plugin ever, VERY VERY Helpful, adds like 120 commands.[Also has your /back command and /who ]
Another cool, popular amongst the peasants plugin is ChopTree, http://forums.bukkit.org/threads/fun-mech-choptree-1-23-chop-trees-by-removing-lowest-block-like-cacti-818.15566/page-10#post-392886 and it makes it so when you break the lowest part of a tree, all of the logs break, which is a little more realistic and VERY Helpful.
WorldEdit is rediculously helpful but rediculously hard to learn, but it allows you to.... oh just look up videos, its too awesome and complicated to put in words... Also, the MOTD function in the server options doesn't work with beta servers, only with classic. Now you have to get a plugin to have an motd.
