I seriously forgot how.
I put in the 1.6.4 craftbukkit jar but I guess that's not how it's done?
I think that's how I used to update it but I'm not so sure anymore.

My multicraft doesn't look quite like that. Maybe because my hosts are jerks. But I've since asked them to allow me to use custom jar files and I was able to update my server.

Did you check if it has it already in?
If it isn't there, upload the craftbukkit.jar or whatever server jar you are using to the "jar" directory in root, if there is one.
