Groupmanager expert needed

hey guys im having a few issues with my groupmanager permissions and am looking for some help, with 8 servers doing permissions for each is a huge task and i am simply having trouble doing it myself and having to go back to fix it each time. my main problem is inheritance keeps failing and i assume that is to do with me failing somewhere.
any help would be much appreciated.

i do both but i would like to edit the files
Do you edit in the files or put the commands in through the server itself?
I have owned a server before, i could possibly help you with your server.
