I recommend luckperms, that what I use. It's way more user friendly and has a browser editor, which helps for mass-adding perms.

You have to use a chatplugin like Essentials Where you have to download EssentialsChat in order to work)

Can you share your permissions.yml if that has something off with it?
PEX works fine. I use it with over 2000 players stored in memory.
For chat, you must have a Vault supported plugin (i.e Essentials + EssentialsChat)

GroupManager is bad plugin, use Permissionsex instead.
GroupManager has updates, including ones designed for 1.14, that work perfectly fine with any standard chat plugin + vault. It is simple and quite functional. PEX is similar, and yet it doesn't have a serious striking advantage and hasn't been updated in years, meaning it only survives on the game not managing to break it as everything changes around it. There are obscure bugs that can trash a server with PEX.
If you're going to call plugins bad and suggest good ones, at least suggest something that's updated and blows everything away in features, like Luckperms. Otherwise your post is simply bad advice.

well, 2 things then
add EssentialsChat.jar to your plugins folder
while adding prefix like "pex group blah prefix &4blah"
after that write same message but with "set", should look like this: "pex group blah prefix set &4blah
then the prefix should work perfectly
maybe you could send me permissions.yml, essentials config, what essentials ver/build do you use etc.
