Instead of a black screen, it will just have a frozen picture of me playing MCSG.
I have no clue how to get rid of it, and it seems to be happening only in Skype calls.

Yeah, I have a legitiment version, and its only been happening recently :/
Do you have the bought version of Fraps? If not I suggest getting it, or else try any other game captures like xSplit.
Try to reinstall it
