So on my multicraft panel they let me use a custom jar and i have to make the File custom.jar to use it How do i install and setup bungeecord on my server and link my server with my friends also my server is currently bukkit

Beastnode has a decent tutorial on setting up Bungeecord. You can use it with multicraft and is bukkit compatible.
