I know how to modify the existing paintings using some sort of painting program. My question is can you paint over the purple squares in the .png file and they show up in the game?

OK so the idea I had was playing Morton's list in minecraft. The idea was to use the paintings as the dice. Problem is ML uses a 30 sided die and there is 26 paintings lol I'm 4 off

No, you need a mod or a texture pack.
Not that I'm aware. The game is coded to look for certain coordinates for paintings. Purple squares won't be looked at by the game at all. There may be a mod for it.
The purple area is unused texture space, so no, painting the purple does nothing
You'd have to mod them in I'm 99.9% sure and also texture 'em
