I cannot get my Server to have colors in the MOTD since the 1.6.1 bukkit update. Any ideas on how to fix it, or has anybody had the same issue?

Instead of using a Dollar sign, I use a simoleon symbol (§).

For it to display color in the server list you need this code;
\u00A7c You then change the 'c' at the end to the color code you need so Dark blue you put \u00A71.

Is this the message when you join or in the server list?

Do you see the "&" characters in your MOTD?

its basicly like, if you put "§a" infront of your motd text it goes green, the link has all sorts of colors and formatting. good luck bro! ;D
