I am making a flood escape map using command blocks. But I need a way to kill the player if they get caught by the water. I have the rest planned, so it'd be really nice if I could get help. I also need a way to increase the /clone and /fill limit. 4,086 isn't enough!

Okay, you have to use several /fills to bypass the fill limit. It's the only way. Sorry.
This is simpler, it uses one command block on a clock :p
execute @a ~ ~ ~ detect ~ ~ ~ water 0 kill @p
execute @a ~ ~ ~ detect ~ ~ ~ water 0 kill @p
Dude, /kill works in command blocks, just don't do @a or, in snapshots, @e as they get everything

Thanks, it's working now. But now I need a way to CLEAR the water. Due to the 4,086 block limit, I can't do it! Can anyone tell me a way to BYPASS the limit?

First type in /scoreboard objectives add Swim swim.one.cm Swim
Then, put a a clock onto a command block, with the command block saying
/kill @a[score_Swim_min=1]
Finally, add a comperator coming out of the kill command block, into another command block saying /scoreboard players set @a[score_Swim_min=1] Swim 0

Problem is that it only works for horizontal movement :/, so players actually have to move before they get killed.
So if you are working in the snapshots you can do this as well: /execute @a ~ ~ ~ detect ~ ~ ~ water 0 kill @p
This also has a problem, it only works with water source blocks, you can add more to cover all stages of water (just change the 0 to 1, then to 2 etc.) but you can also use the swimOneCm again (since you will move in water streams).

Eeeeeeyup, only ones that touch water should be killed.
if you set up a scoreboard testing if a player is touching water then do what seth does on the building game to give people coal except replace /give with /kill and replace the scoreboard objectives with your scoreboard

Try a /kill command that kills any player that touches water.

Sethbling is not the best, Try watching Dragnoz or Sarc's videos. This command should work but only in snapshot /execute @a ~ ~ ~ detect ~ ~ ~ water 0 say hello Just replace "say hello" with watever you need, a scoreboard or kill or such
