(Not Responding) But working in the background

Quite a simple one with the subject text up there.

I can clearly see minecraft working in the background, Players, Entitys moving, but freezes.
i've attempted several things.
Re installing Java, downgrading, Deleting %appdata%\.minecraft, Driver downgrades, etc.
Has anyone else had this issue?

What is your CPU's clockspeed?
What is the CPU usage before and after the freezes?

I can guarantee you CPU is not an issue here, worked fine before fresh install.

3.8Ghz/4.3Ghz Turbo.
Mineraft just sits at 3.8

I used to get that, back when my computer had a bunch of viruses, and it usually only happened when my computer was being laggy or minecraft was really laggy (ex. just blew up 100000 tnt)

Nope. No viruses, and It still does it in the middle of a singleplayer world.

I mean the viruses that make your computer more laggy and you dont notice them, and your scanners dont detect them, and they take a few days to get rid of

You mean rootkits? And usually viruses don't slow down computers, since they don't want the user investigating the performance.(and find a virus) Usually adware slows down computers
