PermissionsEx Help?

Hi everyone,
My friend is making a test/fun/private server and is having some problems with PermissionsEx. We already have most of the basics set up (a map, Essentials plugins, etc.) but we are having troubles with permissions. Can anyone help us?

- PluginMetrics (I know this isn't a plugin but we're just mentioning it.)
- Updater (Hm?)
- WorldEdit
- Vault
- ChestShop
- WhatIsIt
- floAuction
