Quetions on Group Manager

Please help! I am trying to set up permissions for Group Manager in my survival server, but no matter what I do, it acts as if I am not even editing it?
Here is my groups.yml:

This is a survival server so I generally want most commands gone for Members and Visitors. Could somebody explain step by step how to add and remove a permission for a group?
Also, how do I protect my spawn so that nobody can build OR pvp at the spawn. I use the server's built in spawn protection but I do not know how to prevent PVP. Please help!

prevent pvp with essentials.
to add a permission to the group do this:
/mangaddp Member permission.node
for example to give them godmode use:
/mangaddp member essentials.god
To remove a permission use /mangdelp
to add a permission to the group do this:
/mangaddp Member permission.node

How do I set up the prevent Pvp for just the spawn point in essentials? is it in the config file? And thanks I will try using the command instead of editing it manually.
