Server - Permissions help

Hello, I own a server with a friend. We use group manager on it (it is a faction PvP server for normal minecraft), and it works great on it. We have no problems with plugins and it all works dandy.
However, another friend of mine has recently started their own server and wanted to make it tekkit. He asked me for help in setting up permissions and the plugins...and well....GroupManager isn't working. Actually, ALL permission plugins aren't working. All the other plugins do work, and Group Manager, bPermissions, PermissionsEx all say they're enabled in the console, and the commands work in game (no errors when using the commands). They even say they moved me to a group. However, the group prefixes aren't there and the group has no permissions.

If you need ANY additional information (within reason) I will be glad to give it to you. I WILL NOT be giving any server information like the username and password to the server.

P.S. All other plugins work. All their commands work when i'm opped and the world is called "world" and so is the folder.
