Which Dedicated Server Should I Pick?
Alright, these are the servers I'd like to pick from. If you find something comparable with a better deal, let me know.

I'm going to be running my server off this, and splitting my current server up with BungeeCord. Then I'm adding Factions and Pixelmon, and possibly some other games to run off this. I'm using MultiCraft (Since it has support for BungeeCord) as my control panel. Along with picking the server, tell me what OS I should use.

Well, our server right now is 51GB. We're planning on adding a lot more, so I feel the HDD's will be better. What do you think?
Yeah, but how much difference do the .2Ghz and the SSD's make? It it really worth losing the 2x2TB HDD and an extra $16 a month?
If you do need the storage and you experience problems with the I/O you can try running on a ramdisk, provided that you have enough ram.
You also don't really need that much space. If you're doing backups, back them up to a separate drive.

The .2 GHz won't make much of a difference. The bottleneck sometimes is the disk I/O, SSD's will help with that, if you need more space you probably can get the HDD's, but depends on your usage.
Definitely the Intel Xeon E3 1245v2, as it is the most powerful CPU out of those you have posted. Along with the SSD, you shouldn't have any problems with hardware speed.
Personally I might be moving my servers to one of the exact one later on, but I don't have much time for minecraft stuff.
