Yes it will temporarily take down your current motd, you can change it once it is verified.

You need to paste the MOTD PMC gives you into your server.properties file where it says 'motd=A Minecraft Server'. This so PMC can verify that you are the owner of your server and not somebody else.
Well will that take down my motd because it says Ghastcraft Network and cool prefixes
Just copy that into notepad or something and when you're done just copy and paste it back.
