My computer has recently started lagging in minecraft, ever since I installed 3 more case fans to the build.
I know I have no other programs running, and no viruses.
Simplified PC specs:
32GB RAM
GTX 550 Ti (x2)
1TB HHD (7200rpm)
AMD Fx-6300 black 6-core 4.2ghz
I play about 500 FPS, but the game feels very laggy.
I tried vsync/rendering modes/Advanced Open GL
..Nothing
Thanks!

Have you tried increasing the amount of ram allocated to Minecraft?
I have made a tutorial on how to do this: [yt]FzdluM75pqM[/yt]

if you can, post a video showing the "lag".
When i originally saw this, i would've said GPU, but a GTX 550 Ti is more than enough for minecraft.

He says its appearing to lag even though the game says he has 500fps, like his monitor only allows 15 hertz I guess
"I play about 500 FPS"
your not lagging mate trust me

He never said he was legitimately having FPS lag. He said it felt like he was lagging about.
@OP try updating Java, I've never really had this problem. :/

reboot, sometimes extra java processes double up.
Try turning off your resource pack and turning your clouds off.
With my specs, that won't really help?
Are problems occurring in other games or just minecraft?
Nope.
Ran Far Cry 3 perfectly maxxed out (100fps)

Do other, more intensive games lag?
Nope
Is it a laptop, or desktop? If it's a desktop, what hertz is your monitor set to?
Desktop. All 3 monitors are 1600x900 120hz
